One can manually use '--ignore '. This suggestion is to add that functionality.
My guess at an implementation?
Select a package in the gui. I suggest to add to the right click popup an 'ignore' option and pass packages thus selected to pacman via '--ignore'
You probably have a better idea.
I do not know if this selection should be sticky or not. Default not is probably fine, so cleared after pacman is called?
Could add option to sticky ignore if you feel frisky.
This suggestion allows an update when a package is a problem.
