I am running the pipeline detailed in the README and got till the last step:
usage: orca-annotation [-h] --answer_path ANSWER_PATH --ref_path REF_PATH --base_type_path BASE_TYPE_PATH [--threshold THRESHOLD] [--prefix PREFIX] --work_dir WORK_DIR
It's not clear to me how the Answer file is generated. I see the example provided, but it's never explained where this file comes from.
Also, although the explanation for the base_type file is clear enough, it would also really help to have an example.
