Customizable root directory

I am wondering if the default root dir "agent-os", where all the stuff is stored, would be configurable. For example, I would like to have all the files in the "docs" directory together with other codebase documentation. Thank you for considering it.

Yes - this!

Moreover, I would like to have both install paths configurable:

1. the base installation - I have added git checkout <url> ~/.agent-os/ and then replaced ~/agent-os with ~/.agent-os/ with all subsequent commands. This is not too bad, but I suppose syncing standards back to base would probably not work. ~/agent-os is a bit intrusive;

2. the project installation - again, agent-os at repo root is quite intrusive. I would love to be a able to change that for: .agent-os, .claude/agent-os/ or docs/standards/ (even losing the 'agent-os' from the path). There are many different repo structures and imposing one hardcoded standard is waaay intrusive.

To sum it up - these two would be lovely to have them configurable!
