Publish Everything and Publish produce different states 1536 vs 1792

Steps to reproduce

Steps:

1. Create a site and publish it (initial) -> States: 1536
2. Edit an item and publish it -> States 1792
3. Edit an item and publish by path -> States 1792
4. Edit an item and publish by commit ID -> States: 1536

Publishing should result in consistent states.
