It seems to get very low values, and is unable to initialize with some data such as the repository sample data, and a few of the old ICARCV sequences.

Can't even get it working the way it was before!

May want to fork from a previous commit (e.g. 5d369a0) to see if you can recover previous performance, and figure out how it was lost. I suspect the Z values for the translation score, for example, weren't as high before as they are now.
