complex folder is empty after step 3

Hello again,
(I ran an example in test_inputs/PepSep) After running 3.preprocessing step, should it supposedly generate a complex folder with concatenated pdb from binder_id + pocket ? it seems empty from my run ... and if I proceed to continue till step 5, and nothing has been generated in either binder_rel and complex folder ? could you take a look for that ? thanks !

Hello,
Thank you for pointing out the issue, I'll fix it. That folder with complexes from step 3 is not required for further steps, that's why I did not notice the problem myself for so long. You can run steps 4-5 without it, based on structures from folders "binders_id" and "pockets" only.

Could you tell if you made an attempt to run steps 4,5 already and nothing has been generated or you did not try to run these steps yet?
