Looks good. Could you rebase it onto the official master then force push again? Many of these commits are already there. I think it'll rebase cleanly, and it'll be a good exercise in git wizardry 😀
Something like git fetch official; git rebase official/master; git push -f github master, depending on what you've called your remotes.
(and consider running git config --global user.name "Enoch Dames")

I noticed I had to install both freetype2 and libpng-dev before
matplotlib could be installed (on a 64 bit machine running linux)
Added a couple things to output and running sections
...it might be wise to double check existing rules to ensure there are
not too many instances of this
This regards RMG-Py issue ReactionMechanismGenerator#174. Also made sure
generatedSpeciesConstraints works properly.
