bump keria version to 0.4.0, upgrade to keri 1.2.12

To eliminate any potential confusion between the released WebOfTrust and GLEIF-IT versions I bumped the version here to 0.4.0.

This PR also upgrades keri to 1.2.12, and update various other dependencies.

Succeeds #421

It also includes some test fixes for some flaky tests and one high maintenance test, the OpenAPI/SwaggerDocs test to be more of an OpenAPI JSON structure test rather than a byte by byte, really long string comparison. This makes the test more readable.

Regular updates to the test_spec_resource test in test_specing did not work for me so I re-worked the test to be more structure based rather than a big long string.
