The changes are made in this repository to support creating indexing file in samtools merge (please also review my pull request in repository ionzhangj8/samtools). In case we turn on multithreading bam compression, temporary indexing offsets will be saved first and then they will be replaced by real indexing offsets and will be saved to [out.bai] file.
